Based off of:
A secret organization is experimenting on children from birth by killing their parents and taking the infant from them. The do lord knows what to them, and its been going on for years. Their an occult sort of organization, and a boy that had been raised in their grasp was given to them by his own father that ran the whole operation. They worshiped a certain entity, and no one can claim to have seen it.
Every child there is trained to pilot a living machine with a conscious, and one day the boy is brought in front of his father and told that he is to pilot one with another. They're not immediately introduced, and the first time the boy meets the other he doesn't know that's who he's to pilot with. Their enemy supposedly is another organization that they feel threatened by.
